If an enemy ship is within range, switch to Torpedo mode to engage in good old-fashioned naval combat. Sinking certain enemy ships is tactical to repairing damage and learning the locations of hidden missile bases. However, your main goal is still to rid the world of those missile bases, so don't spend any more time in the water than you have to.
